In Pool Day map, if you keep holding E button next to the clock on the wall, you will be transferred to the older version (1.6) of the map.

Secret Computer Room
The church in the Inferno map has a hidden room with a computer in it and the computer's screen shows CS1's main menu. This room is locked but you can access it with Spectate while choosing your team.

Bombsite A in Inferno map has a lot of references to to Christopher Auty, creator of several Counter-Strike maps.

You can hear a soundtrack from Portal 2 game behind a locked door in Overpass map. Choose Terrorist as your team and keep going forward to see it between the A and B sign.
Olofmeister Defusing on Fire
There is a painting of Olofmeister defusing the bomb on fire on site B of Overpass map. He successfully did this in a match against the Dignitas team.

The Phonebooth in right down corner of the Thera map has a note on it that says "Thanks for playing, remember your worth."

The keyboard of the computer in middle of the Baggage map has it's C, S and 2 yellowed out. CS2 is short fr Counter-Strike 2.
